I know a lot about embedded software/hardware and robotics but it's basically impossible to say anything useful about what the problem is here without seeing the system in person. There's a million ways software and hardware, particularly bespoke software and hardware like a production line machine, could foul up or run in unexpected ways or run slowly.
My opinion, which they probably share, is that the machine is at least running and spitting out useful product so lets not mess with it too much.
With a system like this there are so many points of failure with overlapping dependencies that "fixing" one part could break the perfectly adequate function of five other parts. They'll work the bugs out in time. If they have material on hand to run product off the line they should do that. When it's down for scheduled maintenance they can play with getting it to run faster at zero risk to the production volume.
