How can we improve our genome sequencing process?

We need to be on the look-out for mutations that arise in the genome that could be associated with changes in the way that people respond to treatments and vaccines. Systems are being rapidly developed to track mutations of public health interest (that is, which could change the way that the virus behaves) as they arise in the virus population.

We need to minimise the time between someone being tested and the genome sequence of the virus from their positive sample being generated and available for analysis. The more efficient this process is, the faster we can learn from the insights the sequence data provides.

We have adapted our strategy to ensure that we capture samples from both NHS diagnostics labs (samples taken in hospitals, which are more likely to be of severe COVID-19 disease) and from the Lighthouse Labs network (more sampling of the general community and care homes). We are also now working to ensure we capture virus samples from imported cases — COVID-19 cases which have come from outside of the UK.

Minimising time between test and virus genome sequence means SNPsig & q 16 / 32 instrument will be perfect for these guys.
This platform will give the consortium another way of capturing data, so they can improve their strategy further.

So now SNPsig has given us the capability with one sample to test for virus presence - and if positive, its genome sequence - in roughly an hour.
The govnt want to test travellers coming in to the country I believe, not sure if these plans have been finalised or when they are to be implemented, but SNPsig (or it's successor VARIplex), can assist greatly with this task.

The above article does not contain any mention of mobile genome sequencing testing, which tallies with SNPsig being a first perhaps.

The sooner this is approved with CE-IVD and FDA EUA the better.

Pleased we did not have to wait long for an answer.

Having launched the assay's, I would first want as many labs to use them with as many different open systems as possible.

I am assuming that by the time the VARIflex test is available, the company will be a lot more comfortable about test results on open systems, and a FDA EUA should follow soonest.

They must be certain it works on the q16 / q32 / MyGoPro.

I am not sure of my facts here, but I think that with NCYT's purchase of IT-IS, and the launch of SNPsig products, NCYT has invented decentralised bioinformatic analysis.

The time saving is remarkable, and should 'jump-start' the Americans as to what a portable instrument is capable of.

Anybody know who else's assays and equipment can perform this non-lab analysis?

GM is clearly targeting the labs first, and he should know the distribution of q16 / q32 / MyGoPro instruments.

I guess things will get cleared up when the manual for Variplex is developed.

The SNPsig® assays are designed to run on central laboratory systems and on the Company's q16 and q32 rapid PCR systems as research-use-only products.
The Company expects to launch the regulatory approved clinical diagnostic assays next month.

Although sales data states that a q16 / q32 instrument would be fine to use to process sample swabs, the handbooks fail to mention this.
Indeed, the SNPsig handbooks do not contain any reference to the q16 / q32 instrument being able to process the samples.

Why is that so please?

Hi,

This was to support the rapid availability of this product to customers. These initial product launches were designed as open products to be available to the wider market given the urgency relating to VOCs currently.

All customers perform mini-validations on site before implementing new tests. This is to demonstrate that they can replicate the performance we claim to offer with the product. The validation in the handbook is just to demonstrate the performance of this product on open instruments. However, this does not prevent them from being run on q16 and q32 (or any other open platform for that matter).

We will of course be demonstrating a much wider set of instrument validations for these products in time. This isn’t mandatory obviously, but just to demonstrate the confidence in our product application.

Hi Shaun,
The 'open-systems' option is OK but means samples have to go to a lab, incurring a time-lag for results.
Using a q16/q32 means you can get a near patient testing result an hour or so after sample acquisition.

I expect to get an answer to my query on Monday and possibly before.

Fending off a nasty dip in sp, - essentially because the overdue update that PI's expected was not forthcoming from GM, - will be part of Dyer's remit for the foreseeable me thinks, whilst he is also putting himself about in his new role.
